I'm thinking Sam's brain activity has everything to do with the ship's cylon repairs. I think he might be the ship's own version of a "hybrid" now.

The thought makes me pretty sad, actually.

I hope I'm wrong.

It would be like Illyria, without superpowers, a cool costume, mobility, a personality of his own and hair... not even blue hair. (And no ability to "morph" back into Sam Sam at important times to allow us the audience to have closure.)
